I've always enjoyed Metallica's version of Whiskey In The Jar more than any other version of that song (including the Thin Lizzy version):

 

"Quinn the Eskimo (Mighty Quinn)" is another song where I prefer the cover version. But not the one from Manfred Mann, but the one by Swiss Hard Rock band Gotthard from 1996:

 

And I've always preferred Motörhead's take on "God Save The Queen" over the Sex Pistol's version:
