Been trying to fortify some of the settlements the last few days. Was fast traveling back and forth between the Truck Stop near Sanctuary and my Diamond City home moving junk to the truck stop. Was suddenly greeted by a double team of a deathclaw and a legendary deathclaw attacking the truck stop upon arrival, which made me glad I sealed up the main truck stop a bit when I got inside. But what are they doing this far North damn it. I thought north west was meant to be the safe area.

You're right, it is, but at the same time every area has extra dangerous stuff for that area, it's just how the game randomly generates enemies. Those two deathclaws near the truck stop could be a Behemoth and a Legendary Radscorpion in the Glowing Sea.

Best solution for your colonies is just to throw down a shit ton of bog standard turrets, they increase defence to discourage attacks, and are plenty effective/a good distraction if your settlement is attacked.

I built a big fence around it, and then added roof sections at the top of the walls that are now lined with turrets.

I had a super mutant suicider running towards the fence and then it just stopped, just stood there looking at me like "Hmm. Not sure... what to do now." so I'm assuming walls can't be destroyed the way other built stuff can.

Just wish you can have the walls snap on to the edge of the last one, but in more ways than just a directly straight line, cause obviously it needs to wind around a bit but some of it just looks so scruffy where you have to close it off in a ramshackle way cause you can't snap it on and angle it. There's also sections of it that are on sloping ground so there's annoying ugly spaces underneath some of it. Ah well, it'll do.

I've been putting turrets at every settlement just so the defence is high enough to discourage attacks. I don't need to be constantly defending each area when I'm still trying to build Sanctuary as my main settlement.

Great. Got a bug where when I put on Power Armor, I get 6 rads per second permanently. :/

Apparently, it's a known bug that appears when you board a Vertibird that has landed in water, so never call for one when you're near Swan's Pond.

Tried removing single parts of your armor? Or switching all the parts over to a new power armor base?

EDIT : A quick search shows that the game thinks you are in water, if you pick up the Aquaboy perk it should go away. An annoying waste of a perk, but at least some kind of solution. The alternative is a temporary fix - fast travel somewhere and it'll go away until you get in/out of the armor or load up the game again.

Also, I can't keep up my happiness at The Castle.  Plenty of food and water, defence rating is over 100...one of the settlers says "You should do something about the bed situation"...I have 25 beds for 20 settlers...I even built them a nice lil entertainment room with some chairs, a TV, radio and the bar

Did you hit about 80 happiness? Maybe a tiny bit over?

The essentials for the "Benevolent Leader" trophy:

  • A large settlement, most people go Sanctuary, but I prefer Starlight Drive-In as Sanctuary has Mamma Murphy and that Jun guy taking up slots but contributing nothing.
  • A radio beacon with power to bring people in, max people should be 20, but people have got the achievement with less.
  • Housing to fit at least 20 beds, not sure if more, but either way they need to be under a roof. Type of bed doesn't matter, I just threw down a bunch of sleeping bags.
  • None of your companions hanging about unless they can be assigned to shops/food, which many cannot.
  • Minimum of 20 water, just throw in the cheapest pumps until you hit it.
  • Minimum of 20 food, 20 mutfruit is the best way to do it as they produce more food than anything.
  • Put 3 people on harvesting food.
  • Make sure you have at least 40 bare minimum on defence, preferably more. Again, the cheap turrets will do they job.
  • You need the local leader level 1 perk and the bartering level 2 perk to max out your settlement, as aside from 3 people harvesting, all other people should be put into Level 3 shops, which you'll need a lot of caps for, so don't sell stuff until you have that bartering perk, just store it away for selling another day.
  • You probably don't need all 17 other people in Level 3 stores, but it helps.
  • Then once you're set up, don't leave, as it randomly drops happiness, just sleep for 48 hours and make sure your happiness has gone up (generally it maxes at 80 without Level 3 shops), keep doing so until you hit 100.

That's it, that's what you need. No need for special designs, no need for excess power, no need for excess food or water, just enough beds, food, water and defence, and a bunch of top tier shops.
