Although it hasen't officially been confirmed, it was always hinted at. Now that a gay wedding is planned for the next series, it probably will be him.

That's true, but one of those colors was yellow. So how does that explain smithers being black?

Yeh, you are damn right, they hardly talk and just say the odd thing like "Bart looks different becasue this is old." I turned it off after 10 minutes of the first episode.

Couldn't agree more, however since I am in the UK I have the UK versions and they don't have commentaries of the episodes, I bought them all before they released the package with all 3 together with a bonus DVD with commentaries and deleted scenes.

It is very annoying, I will have to get the package some day though.

Billy West does a whole episode in character. It's great.

The Season 4 commentaries are pretty good, especially the ones with Conan O'Brian and Jon Lovitz. And as for the question:

By now, most people have noticed that Smithers is black in this episode.

According to David Silverman, Gyorgi Peluci, the person who did the color styling randomly decided the ethnicity of various characters, which usually wasn't much of a a problem, but it sort of ruined the "white sycophant'' persona for Smithers.  Budget constraints precluded recoloring, so they left it the way it was.
